In the late 90s, I was on temporary assignment in NYC and flew from LaGuardia to Boston Logan. It sucked, and this was before 9/11 so I can't imagine how much worse it is now.

On top of that, LaGuardia is in Queens so you still have to get from Queens to Manhattan.

In other words, I vote train.
